As I understand it, using black (#000000) in a .tga texture file will create transparency, instead of using an alpha channel. I've managed to see this work with messing around with the A6 splash screen, but I can't seem to get it to work when I apply a texture (that uses a transparency) onto an object.

Any ideas?

doesn;t have to be a tga for the black to work. you have to flag your object as OVERLAY for the black areas to be transparent. ( not with level geometry)

What if we're working with dirty/cracked glass or any other type of translucent material? Just mess with the transparency of the material as a whole?

yep, either though your paint program or by the transparency flag and alpha value in the engine/properties/script

Try using overlay on the images to make some drawn areas (not black) semi transparent.
