I have two models I want to combine, how would I make each one keep it's own texture?

Could you explain more in depth of what you want to do? I'm not sure I understand, do you want to alter two models and merge them somehow? If this is the case (or something similar) you can still save the texture, but you will have to reskin the models seperately youself. Basically you will need to use a skin editor like in MED to convert the 3D mesh into a 2D picture where you take the old texture and reapply it to the right spots.

For example, I have a hand model and a gun model, and want to merge them. How can each one retain its own original texture and not both use one texture.

Well, go to MED and open the hand. Then select 'merge...' from FILE, then select the other model and bam, theyre in one model. If you have the latest version of a6 (I dont know how far back it goes but it works with 6.40.5) Then it should retain the original skin for both.

Oh...
I still use 6.30 because when I swithced last time, everything got screwy and I couldn't run my already made levels.
