the position of an entity shown in wed can be different than ingame when an action/function is attached to that entity;
example: you place somewhere in wed a model of a sphere....and attach a "gravity-action" ;
when starting your level the sphere-entity will move down until it touches ground (or any other non-passable entity);
how to fix your problem with your car: load the model of your car in med, select all faces, and move them up until the position of origin is located at the center of your model (be sure that in options framerange is activated!!!)
resave your model and test your level again...
