Even with Com, could it be possible to put physics coding into the weapons so that when that selected weapon is being held and the player walks to a wall, the gun hits the wall, but doesn't dissapear into it? if so can someone tell me how?

You could just increase the hull size and use ent_move. Haven't tried it but you should be able to just enlarge the hull to cover the weapon to and it should work.
edit: Note: this should work without physics
