There are many ways to do this.
You can create a block in WED and apply a water texture to it [there are a few in the standard WAD]. To make it transparent, you must save it seperatly in another WMP file, compile it, and then import it into your level.
Use a skycube/sphere
Use a terrain or model
etc...

With extra, unless you buy Sphere, you are limited to your options. - You can animate your textures - If you use a model for water, than you can animate it with waves. But your not going to get the nice water with Just Extra Ed.

If you don't have pro then not. There's only possibility of using sylex, but I don't know whether it's running with extra, I myself wasn't able to get it working with extra.

I think Bloodline compiled a version of Sylex3 that works with all editions, but it's never been tested...

for a pool that you can't go in, you could also make the water transparent and then flip the part of the level that needs to be reflected and mirror it, and then put it underneath the surface... it's a cheap way of doing reflections, it'll slow the frame rate, and it has to be used with care... dunno if it'll work for you.
