What I do is I make a file each time I make a new game. Everything for that game goes into that file.

WAD files excepted since they're accessed through WED.

Example: The game I'm making is about a thief named Suzetta. So I made a file named Suzetta and every model, sprite, script, level, etc is in that file.

If it gets crowded, I might even make files within to catagorize by type.

Its your own personal preference really.

Also, look up Paths in WED (directory paths that is), they can be used to access folders.
