my models had the same effect, too. it seems to be a problem with alphamaps in general. well, i dont know if there is a solution for the problem... I just changed my maps to color and normal maps. for what do you need the alpha maps, because there is a material solution for a 1-bit alpha visibility (white = visible, black = invisible)

if the problem is caused by alphamapping, you have to take a look in the skinmanager. how many textures do you use and is it imortant for you to make parts from your mesh invisible?

Yes, it's probably due to parts of the model being transparent.
The model could be made transparent either because you have set the "transparent" flag (or is it called translucent now for models as well?), or, as Fab4 said, because the skin of your model has an alpha channel.
